MH Export contains an Un-applied Rotation

When exporting MakeHuman (collada) and importing into blender there is a 90 degree rotation on x-axis. This statement is based on having the parent model selected in Blender (see image).
Among other things, it is impossible to use MakeWalk in Blender if this rotation is not applied. Can/Should all rotations be applied prior to export?

It may be that the 90 degree rotation on the root bone is there by design, but it will impact the local coordinate systems of all the bones up the line.
